The first post was built on a site which overlooked an encampment used by Lewis & Clark in October 1805. This post was built in 1838 by the militia of the Oregon Provisional Government under the command of Henry A. G. Lee during the Cayuse War and was named Fort Lee. The post was built at the site of the former Wascopam Mission operated by the Methodist Mission.

Due generally to river floods, the fort was rebuilt twice, the last time in limestone in the 1750s in the era of French colonial control over Louisiana and the Illinois Country. A partial reconstruction exists of this third and last fort. The site is now preserved as an Illinois state park and is four miles (6 km) west of Prairie du Rocher in Randolph County, Illinois. It is south of St. Louis, Missouri in the floodplain area that became known as the American Bottom.

A three-gun concrete battery of 12-inch guns, later named Battery Torbert, was designed by Maj. Charles W. Raymond and built inside the fort in the 1890s. By 1900, the fort was part of a three fort concept, the first forts of the Coast Defenses of the Delaware, working closely with Fort Mott in Pennsville, New Jersey and Fort DuPont in Delaware City, Delaware. The fort and the island currently belong to the Delaware Department of Natural Resources and Environmental Control (DNREC) and encompass a living history museum, located in Fort Delaware State Park.
